Sometimes my legs hurt, and I want to sit down. Usually focusing the breathing to the legs and to the general posture is enough to make things OK again. If not, sitting down and continuing to meditate is definitely better than trying to bear things standing, as the latter will only make me wait for the end of the mediation.
